Well, from what I know, Minerva is setting out to destroy mankind.

The reason why Juno is against her is because Junk believes humans to be the remnants of her civilization. That's why she wanted Desmond to save himself and his friend. She wanted mainland to survive, by destroying 99.9999percent of it.

Now, Minerva has released herself into the internet I think? Basically, she's somehow going to kill all humans using our own technology against us or something like that while being helped by her constantly reincarnated boyfriend, the Sage.

It is confusing, but if it's any consolation, the head writer of the series admitted in an interview that he goes online and sees fan reactions to gauge whether or not he answered questions from the audience. That's why they finally fully explained Assassin Sense in Black Flag.

Did you play the AC3 DLC? King Washington and all that jazz? It was kick-ass, and probably most memorable about Connor, because of all of his abilities. I'm not telling you what they are though, in case you haven't seen it yet.
